Nick Tsagaris, 47, was charged with two counts of sexual penetration of a child over 13 and under 16 in relation to alleged incidents in Pinjarra last May.
Police will allege Mr Tsagaris committed the offences after giving a teenaged girl a lift on Forrest Highway.
Mr Tsagaris, who is yet to plead to the charges, ran an Australind McDonald’s franchise.
In a statement issued by McDonald’s this week, media was informed Mr Tsagaris was “no longer a part of the McDonald’s system in Australia”.
It is understood McDonald’s head office has taken over the running of Mr Tsagaris’ store.
The accused will next face court on September 2.
